Adam Le Fondre scored twice for Mumbai, but two goals from Sunil Chhetri sealed the points for Bengaluru.
It was a second win in the last four games for Naushad Moosa's side, who also defeated East Bengal 2-0.
In between, they drew 0-0 with Chennaiyin and were beaten 2-0 by leaders ATK Mohun Bagan.

Goa Form
Goa ended a run of six straight draws when defeating bottom of the table Odisha 3-1 on Wednesday.
Albert Noguerra and Jorge Ortiz scored first-half goals before Diego Mauricio halved the deficit. Ivan Garrido sealed the win 15 minutes from time.
It continued a high-scoring trend for The Gaurs, who have seen over 3.5 goals in their last four matches.
In their previous three games, Juan Ferrando's side had drawn 2-2 with NorthEast United and Chennaiyin and finished level with Mumbai City in a 3-3 draw.
Goa Team News
Spanish midfielder Edu Bedia will be available after the completion of his one-game ban.
Bedia was facing a further suspension for an incident against Chennaiyin, but was acquitted of biting claims.
Midfielder Brandon Fernandes remains a doubt after sitting out recent weeks with injury.
Head to Head
Bengaluru hold the edge in their previous eight clashes with Goa. The Blues have won four times to Goa's one victory, while there have been three draws.
It was an entertaining 2-2 when the sides met at the start of the season in November. Cleiton Silva and Juanan put Bengaluru 2-0 up before an Igor Angulo double earned Goa a draw.
Predictions
Both sides remain in the hunt for the finals. Sixth-placed Bengaluru need to win or face elimination, while fourth-placed Goa still have work to do to wrap up a top four finish.
